I've had the same thing. I looked up my manual thing, and it said the PCV filter (little foam filter) should be replaced every 40,000kms. I assume that this is what is responsible for removoing the oil and thus the fact that it hadn't been changed ever (100,000kms) probably contributed to my oil in the box(around the edge and also, though I'm not sure, the large amount of blackness on my Air Filter.

Does the Filter normally go black when it is dirty or should it go brown (from dust)?

The PCV traps oil particles vented from the cam cover breather. It should be changed whenever you change the air filter element.
It can become saturated with oil if it hasn't been changed for a while and leak into the air box.
The air filter element will get dirty and appear black. Time for a new one.
